I filed for an extension but accidentally put in the wrong federal estimation amount in which I put thousands of dollars more than what I actually owe. Will this matter?

It will not matter.

This is merely an estimate. I often overestimate extensions so that I can be allowed to send a larger than most like necessary payment. The IRS does not use the figure for anything.
