I decided to do paper- filing for my tax return, and last night I paid what I owed thru the IRS website before sending my form 1040. What do I do now?

The only thing left would be to actually sign and mail your return that you printed out (don't forget to attach your Form W2 since you are filing by mail).  I'd recommend that you send it via certified mail.

If you are asking about the Form 1040-V - you don't need to do anything with that since you already paid your taxes online.  You can just put that in the trash.

Likewise, you can just tell the program that you are going to mail a check to answer the question regarding how you are going to pay.  It will produce a Form 1040V that you can then put in the trash since you already paid via the online payment system.
