Long story short, I e-filed my Federal and NY State Tax Return. My Federal is accepted and fine. But when my NY was accepted, I instantly received an RFI requesting form IT-558 (a form that didn’t apply to me). Additionally, I also noticed I entered a false amount for one of the lines in my returns. So, I called the IRS regarding the RFI and my false input, and they instructed that I reply to the RFI stating that I’m going to amend my return - and then proceed to amend it. So that’s what I did (I was able to e-file both my Federal and NY amended returns), along with adding to my RFI response that form IT-558 didn’t apply to me and I attached the form with zeros.
The issue is, I amended my tax return before the original one went into processing (it was accepted but on hold to be processed due to the RFI request).
Now I have no idea if my original NY return is still going to be processed first so that I can receive my NY refund soon? Or if they are going to disregard my original return and proceed only with my amended return and delay my NY refund further?
For reference, my NY refund amount didn’t change when I amended; it stayed the same. And my amended return showed there was no difference in the refund amount from the original filed return - so I will still receive the original amount. I just don’t know if amending before the original return processed (it was only accepted, not processed) is going to delay my original return’s refund?
I know now to amend AFTER I receive my refund.

They won't disregard your original return. It should be processed normally; however, because you submitted an amended return, it could delay the processing of your refund.
