filing a 1040X

I understand you have to wait till the tax return gets processed all the way and refund gets issued out to the point where we actually file the 1040X. But when I talked to TurboTax expert, they said you have to file it as soon as the 1040X is made available. Why would think that I should I file 1040X (when made available) when my original 1040 has not processed yet?

filing a 1040X

Perhaps you misunderstood the rep.    You are not required to file the 1040X immediately when it becomes available.  In fact you have three years to file an amended return and still get a refund for the 1040X.    It would be best to wait for the original return to be fully processed---as you thought--- to avoid confusion in the system.
