I just received a deposit and it's over $2,000 short from my return. Is e-file affiliated with turbotax? And if so, where is the rest of my return?

If you have certain debts, the IRS may have reduced your refund to pay them. Unfortunately, TurboTax doesn't receive any information relating to the offset of a taxpayer's refund from the IRS.
The Department of Treasury's Bureau of the Fiscal Service (BFS) issues IRS tax refunds, and Congress authorizes the BFS to conduct the Treasury Offset Program (TOP). Through the TOP program, BFS can reduce your refund and offset it to pay:
You can verify whether your refund is offsetting a debt by calling the Bureau of the Fiscal Service's Treasury Offset Program. You'll find the number in the IRS' Topic Number 203 - Reduced Refund.
TurboTax is only affiliated with IRS e-file to the extent that your electronically-filed return is submitted through their e-file program.
