Amended my return, now I owe?

I ammended my 2016 return because I received a second W-2 after already filing and now it says I owe money for amending, why!?

When you created the amendment to enter the information from the second W2 it is most likely that your Taxable Income increased as well. If you were already near the line between tax brackets by entering the second W2 you may have jumped into a higher tax bracket thus creating a tax liability.
