2015 State Return Amended - smaller refund than 1099-G

I found an error in my 2015 state return when I was completing my 2016 taxes. I amended my 2015 state return and it turns out I was supposed to receive smaller refund. I paid the state what was owed in March of 2017. My 2015 1099-G for 2016 taxes and has the larger incorrect amount. Which amount do I use when filing my 2016 Federal Income Tax. The correct amount or the amount on the 1099-G. If I use the 1099-G won't I have to amend my 2016 Federal return at a later date?

Please use the correct amount, not what is reported on the 1099-G form. Yes, you would have to amend later to reflect the change, so it doesn't make sense to not just enter correctly the first time. 

The state may get "confused" since the data won't match.  However, if you are ever contacted by them, you will be able to explain the amendment and the difference.
