We have two businesses and two offices in our home. One is my wife's and one is mine (joint return). Do we indicate that we share the office or not when using TurboTax?

My wife and I both have our own business, and we have our own (separate) home offices. When using Turbo Tax's "Guide Me", with the home office deduction, the program asks if  the office is shared. The home is shared (happily married), but the offices are not. Do we check the "shared" box or not? Do we enter our real estate taxes again, or not?

In this case, you would not indicate the office is shared - each business would get its own separate home office.
