Recently got our green cards. Applied for SSN for my son. I guess its a good idea is to file for an extension to get CTC of $2000? I heard I cannot amend the return just to claim the CTC later on?

Yes, by all means, file an extension. That gives you until mid-October to complete the SSN processing. Be sure to check, however, that including the child tax credit yields you a refund. If not, then you should send in the computed amount of tax due (after the CTC is applied) with your extension form. Also, don't forget about a state extension should you live in a state that has an income tax.
