Perhaps a silly question: With the Self Employed version, can I also file my wife's taxes -- I'm self employed, she's employed by a company. Will SE version work for us?

As you go up the cost chain of TurboTax versions, the versions get more inclusive as to what they are able to report.  The very lowest version of TurboTax is able to report W-2 income.  The Self-employed version "adds" to that fundamental income tax reporting ability, allowing you to report your income on a Schedule C.
