Will I be charged late fees if my account is pending beyond the deadline even though it was filed before?

I filed taxes before the deadline. I will not receive a refund (I owe money) and it is pending. Will I be penalized if it is pending after the deadline?

No, and if your return is rejected, you have 5 days to fix it and refile.

If it ends up being rejected, you get until April 23 to either resubmit the efile or postmark a mailed return.
