Why is TurboTax automatically allocating $6900 to my HDHP when I didn't contribute that much out of my pay. It was much less. Is this a standard deduction amount?

You are probably seeing the $6900 amount on the screen or on your tax forms because that is the contribution limit for Health Savings Accounts when you have a 'family' High Deductible Health Plan.

That does not indicate that you contributed $6900.  Take a look at Form 8889-T (or 8889-S) line 9 for the amount that was contributed to your HSA through your employer.
