I'm owed a refund of $1,232, but the IRS will keep my refund per my Installment Agreement for 2014. Will they pay your fees and keep the rest?

I don't want to pay the extra $35.00 if I'm going to end up paying the fees out of my own pocket anyway.

The IRS will not pay your Turbo Tax fees. They will take the entire refund and apply it to the amount you owe.
