We've been told by the IRS to re-file our taxes. Do I just start over?

We prepared our taxes on Turbo Tax but submitted them by mail because we were also applying for an ATIN at the time. The ATIN application was processed and the number was assigned and the return was supposed to be sent from there to be processed and it's been almost 6 weeks and the IRS doesn't have it.

Did you get a letter from the IRS? If so, what is the form number? It's at the top and starts with "CP" or "LTR". I'm asking this, because it is *EXTREMELY* rare for the IRS to ask you to refile a tax return. So I'm concerned you may be falling for a scam here.
