My wife is non-Resident Alien (F1) and I'm RA (H1B). If we file tax jointly (declare my wife to be treated as RA), can she claim health coverage exemption (Form 8965)?

Yes.

On the screen that asks if you have a situation that can waive the penalty, just say that she was not a US Citizen or Resident (or you can say she was outside of the US for 330 days, as both give the proper code "C" on Form 8965).

Yes.
