In 2016 I was in US on F1 Student Visa. I received a 1099-MISC from the company I worked for while I was on OPT. Should I use Self-Employed version? Should I submit 8843?

I lived in US for less than 5 years so I think I am considered a non-resident alien.

You are a non-resident alien.  Student on an F-1 must use Form 1040NR, which is not available in TurboTax.  You may use our partner service, Sprintax.  See Visit the TurboTax/Sprintax site.

You are a non-resident alien.  Student on an F-1 must use Form 1040NR, which is not available in TurboTax.  You may use our partner service, Sprintax.  See Visit the TurboTax/Sprintax site.

You are also correct in your question that once you are here for 5 years, you will not have the nonresident status.  For now you do, though.
