My employer, a university, accidentally made our 2017 W2 forms available a day early. Getting excited, I proceeded with e-filing that W2 with turbo tax, in which the Federal and State had accepted that W2. After filing, I realized that that W2 only reported wages as of August of 2017 and not January of 2017, which the university updated the next day. The problem is that the state already sent me my refund, which is larger than it should be, and I believe the Federal will do the same. My question is, if I owe a couple hundred dollars back to the IRS, will that balance just come out of my 2018 W2 tax refund, or would I return that money now?

No, the balance due will not automatically come out of your 2018 refund. You will need to Amend your Returns to enter your corrected W-2.
Save your Tax Returns on your computer.
Wait until you receive your Federal Refund, as Amended returns have to be printed and mailed in and take awhile to process.
Open TurboTax and go to Other Tax Situations, or type Amend in the Search.
