I selected the option for mail in payment with voucher, but then went to the IRS site and used the debit card service. Is that fine?

Yes. Make sure the payment goes through okay at IRS.

Watch your mail to see if IRS sends you a letter of inquiry about the discrepancy and if so, just respond to it as soon as possible to explain.
