I prepared my grad school daughters return. She has to file a city return which cannot be e-filed. Do I sign the return and notate I'm her father?

I would advise against that in the strongest possible terms, unless you hold a valid power of attorney from your daughter.

My advise would be that you print the return and convey it to your daughter, so that she may sign it and file it.
