I have filed married but seperate for 13 years and now my spouse has passed away in september of 2016 and your program want me to file jointly and i cant do that..

Sorry for your loss. If your spouse died during the year, you are considered married for the whole year for filing status purposes.
If you didn't remarry before the end of the tax year, you can file a joint return for yourself and your deceased spouse. This is according to IRS rules.
