I am a resident of NE. I lived in SD from January to May going to college. In september I moved to WI to begin a fulltime job. Must I fill state tax in both NE and WE?

Yes.  You must file a part-year resident return for each state.  You moved into Wisconsin, and will pay Wisconsin tax on the income you earned there.  Nebraska taxes the income you earned before becoming a Wisconsin resident because in SD you were still a resident of Nebraska, and school is considered a temporary absence from your home location.

SD does not have a state income tax.
