Do I still need to paper file my city return when I accidentally marked resident, which I am not and my employer is not in the city limits.

Please clarify your question by adding some additional information so we can provide a more helpful answer.  Have you filed your tax return yet?  Did you try to go back and change your answer? Has your return been accepted or processed yet? Did you have any city taxes withheld on your Form W-2 (Box 18 & 19).
