My wife stayed in Illinois with me from Jan-march but did not earn any income but then moved to Pennsylvania for rest of year for a job and paid state taxes there. I work and stay in Illinois..
So can we file a joint Federal Tax return and a separate state tax return?

Yes, you may file a joint Federal Return and separate state returns. The reason why for you is because both Illinois and Pennsylvania allow this option. (Not all states do allow this option).
To prepare the state returns separately, you can follow the instructions provided in this FAQ: https://ttlc.intuit.com/replies/3301995
