I contributed $6,300 to my HSA and my employer did $1,000 for a total of $7,300. My W2 box 12 has code W. Form 8889 line 9 would be $7,300. For line 2, do I put $6300?

Form 8889 instructions are clear you put the amount from W-2, box 12 code W so that part I get.  I'm confused about line 2 because Turbotax put zero.

No you do not put anything on line 2.  The IRS instructions for line 2 say "Do not include employer contributions, contributions through a cafeteria plan, or rollovers."  Amounts in Box 12 of your W-2 with code W are contributions from a cafeteria plan.  If you had a made an out of pocket contribution with after tax funds to an HSA, that would go on line 2.
