My husband and I live in Illinois and he earns money in Missouri. Why Turbo Tax calculating Missouri taxes from our joint adj. federal income instead of just his income

That is how Missouri calculates tax on a nonresident working in Missouri.  Missouri first pretends that all of your joint income is taxable in Missouri, calculates how much tax you would pay on that amount, and then prorates the tax to the percentage of income earned in Missouri.  All of the income appears on the Missouri return, but not all of the income is taxed in Missouri.
