I know Illinois and Wisconsin have a reciprocal agreement, however, I only found that out after I filed. Do I have to pay both states or just the state I reside in?

In a reciprocal situation, your W2 income is taxable only by your state of residence. But if taxes were mistakenly withheld for your non-resident state, you'd have to file a non-resident state return in order to have those incorrectly withheld taxes refunded to you.
