When you enter schedules like 1099int or 1099 misc on 1040 irs do you have to enter them on state Illinois taxes too? Seems to me that would be paying double taxes

No, you do not specifically enter that information on your Illinois return. It is automatically carried to the Illinois return from the Federal return. The Illinois return starts by using the Adjusted Gross Income (AGI) from your Federal return. That number already includes your interest income and income reported on Form 1099-MISC.
Yes, in a way you are paying double taxes -- Federal income taxes and Illinois state income taxes.
We decided to file through the state for free. So do we still enter the 1099's?
No, unless there is a specific entry on the Illinois return that asks for information from the 1099-MISC. Otherwise, that income has already been accounted for in your Federal AGI amount that is used to start the Illinois return.
