I inputted my 1099-R with the tax withholding, do I also input that amount as Estimated Tax Paid?

No, you do No enter the taxes withheld from the 1099-R as an estimated tax payment.
The TurboTax program will enter the federal taxes withheld from box 4 of the Form 1099-R on the Form 1040 Line 25b as a tax payment.
No. Just enter the withholding from the 1099-R when you enter the form. If you enter it again in estimates paid, you will be double-dipping.
