The reason you are having to file by mail is that your tax return needs an explanatory statement and that cannot be e-filed.  But, you can manually add those wages back without an amended W-2.  You say you already handled it through a 1099-R.   Please check your 1099-R and see the answers below to make sure you have reported it correctly.  Note the dates are from previous years, so adjust accordingly.
