RMD

I have 3 IRAs and took all RMD from one account. Because I didn't take any distribution from 2 accounts I have no 1099R from them. Turbo tax calculates a penalty and asks if you want to file waiver. Is this the only way to indicate you have taken the correct entire RMD?

You can take the entire RMD from a single account:

However, in the interview, the question is asked about how much you are required to take for an RMD.
This should reflect the total amount.
You should not post anything for the other two accounts if there was no distribution.
The amount required should equal the amount withdrawn.
