You aren't being doubly taxed on the same money.  That actual amount of tax due as a result of your distribution is not known until you prepare your tax return.  The taxes withheld from the distribution, reported in box 4 of your Form 1099-R, are combined with any other tax withholding from other sources and credited toward the overall tax liability calculated on your tax return.

The IRS will process your original tax return as filed, and will send you the original refund unless they detect a problem with the original filing.  Filing the amendment generally will not affect the processing of your original tax return; they are processed separately.  Any amount that must be paid with your amendment takes into account any new withholding amount not previously reported on your original tax return and the amount that your original tax return showed as your refund.
