On form 1099r I checked that I received regular payments from my pension and it keeps reverting back to I did not.

There is a default in the program that shows it to No, so each time you go to it, you will see it that way.  

The entry you made as "yes" however was used in determining the taxable amount of the 1099R.

Your return is correct, that can be annoying however.
