I have a federal civil service annuity and 2 iras all subject to rmd. Do my civil service annuity payments count towards the total amount of rmd I owe ?

The payments from your annuity can only satisfy the RMD for the annuity. You would have to take RMDs for your two IRAs, but you can choose which IRA to draw from, as long the distribution is equal or greater than the combined RMDs.
