I have 1099R for military retirement. Per Pub 525 do I deduct my VA disability amount to determine the actual amount for which I have to pay taxes

The non-taxable VA disability benefits are not included on the 1099-R, only the taxable amount is included on the form. All you have to do is to enter the 1099-R into TurboTax as shown.
