Form 5329 is generated by TurboTax when it finds penalty situations on "tax-favored" accounts like IRAs, 401(k) plans, HSAs, Coverdells, Able accounts, and MSAs.

That is, you don't upload or even enter data on it directly.

Why do you want to replace a 1099-R with a 5329, and what sort of of explanation do you want to add?
