Active duty military and live in Alabama with a home of record in Virginia. Pay Virginia taxes on my military LES and reflects on my W2. Do I only file a VA state return?

Yes. When you are active duty and living in another state, you file your state tax return from your "home of record state" which in your case would be VA.
