I obtained an EIN in 2016. Never opened the business. What should I do if I want to start the business now and will I be penalized for not filing taxes on this EIN number?

You can either use your existing EIN or get a new one.

There is no requirement to file a return if you have an EIN, and therefore no penalty for not filing a return with the EIN.
