I was on unemployment last year and taxes were not deducted. I owe a significant amount in federal. Should I amend my taxes or pay federal in full and wait for a refund?

If you mean that you had a tax due when you filed, but due to the exclusion you will not owe less tax, you should pay the amount that will be due once the IRS has made the adjustments. The correct amount should have been updated in TurboTax.
