IRS QRTLY Taxes

The first thing I would do is check to see if the IRS has those estimated payments credited under the deceased spouses social security number and not your mother's.

Thank You for your suggestion.

Other than on "eternal hold" with the IRS, is there a way to verify online?

On each of the checks, mom wrote her SSN, not that it is extremely possible the IRS put the payments under Dad's SSN.

IRS QRTLY Taxes

There are multiple issues. Why did the IRS make an $800+ refund in March when the return wasn't filed until April? What year was it for? Why did Turbotax show a $4K refund, but the IRS says there was a tax liability of $2.5K? Was a proper joint return filed for 2023? That would only include mom's income and dad's through the date of his death, which I assume was in 2023. Trancrispts are available either by registering online or filing form 4506-T.

finally, you don't report a federal income tax refund on a taxpayer's return.
