I myself am self employed but my wife works for a company ... how should I go about filing Our Taxes

You can still file a joint return.  You will just enter your income on Schedule C by doing the following:

• Tax Home
• Federal
• Wages and Income
• Scroll down and click Add More income
• See list of all income
• Click Show More next to Self-Employment
• Start next to Self-Employment

Then as you walk through you will be able to enter your wife's W2 from work
