This is something the IRS MAY catch and send you a letter letting you know that they are adjusting your return.  Depending on how long it has been since you filed and if your return has yet been processed, you may want to check with them before amending your return.  If they do not catch it, you will just need to amend your return.

You can follow these instructions to Amend Your Return. You will see your refund/amount due set back to $0, you will then be able to enter estimated taxes paid by clicking on Federal>>.Other Tax Situations>>>Estimated taxes

Your amended return must be paper filed.  When you get to the end, it may "appear" that you can e-file it, but it must be mailed.  It will take 10-14 weeks for the IRS to process your amended return.  Once submitted you can check the status of your amended return here Where's My Amended Return
