I already paid what I owe to the IRS, but it's still showing on this return

The Return will not update with whether or not you have paid the amount.  It is not necessary. It is only designed to indicate how much you originally owed. If you have made the proper payment, and receive no indication otherwise from the IRS, you should be good to go.
