Don't file a tax return that taxes you twice.
There will be no confusion if your 1040-X Part III explanation is clear and complete

As we also discussed, if you wait for the 1099-R, the e-File window will have closed.
So that's a decision you'll have to make.
If you e-FIle on Oct 1, the IRS takes so long to process returns that they may receive that 1099-R before they get around to your 1040-X.
