The amended return assumes you received your original refund. The IRS always states that you should not amend a return until your original return has been fully processed (refund received or payment withdrawn).
When you owe an amount on the amended return that is less than the refund you are getting on your original return, it just means you must pay back that amount of the refund you are getting. A payment voucher (1040-V) should print after your e-file your amended return. Or after you e-file your amended return, you can pay your taxes owed on the IRS website.
You can mail a check with the payment voucher (1040-V). Just note that taxes owed must be paid by midnight tonight or if you mail in a check it must be postmarked by midnight.
