I have w-2 and self employment. Can I deduct proportionally the premiums I pay for deducted from my gross (taxable) income from my W-2 employer on my Schedule C?

No, if you have a health insurance plan with your employer, you are not eligible for a self-employed health insurance deduction. So, you shouldn't enter anything for that in the self-employed section in TurboTax.
