I'm working as a contractor for a company , my payroll is through a different contracting agency, is this considered as contract/freelance work?

Is your income reported on a 1099Misc or a W-2?  If you have a W-2 you are an employee.  If you have a 1099Misc you are considered to be self-employed--or an independent contractor.  As such you will pay self-employment tax as well as ordinary income tax.
