A 6-digit PIN is an Identity Protection PIN (also called an IP PIN) that the IRS provides for victims of ID theft whose cases they are working with. That is entered in a completely different program area--not in the efile section.
The regular Efiling PIN is 5 digits and will be encountered during the process of efiling.
If you have a 6-digit IP PIN to enter, here's where to enter it.
· FEDERAL TAXES tab. (or Personal tab in Home and Business)
· Then sub tab "Other Tax Situations."
· Scroll down to "Other Return Info".
· Find subtopic "Identity Protection PIN", and click START.
According to this IRS website, you must renew your IP PIN each year. After receiving the IP PIN, this is how you report. You are responsible for performing this action each and every year. Here is how to report once you receive it.

Have you already filed your tax return? It can take 24-48 for the IRS to accept or reject a return. However, since they only started accepting returns yesterday, February 12, it may take longer as they work through the stockpiled returns. Please see this TurboTax FAQ for more information.
It would be a great reminder andTurbotax should ask me if I have an IP PIN. Since I've used Turbotax for filing every year for the past 12 years, it should know that I have an IP PIN and should not file my return without asking for it. It asks me for a host of things that don't apply to me so surely it could ask me for something that does.

If you did not e-file your tax return then the 6 digit IP PIN was supposed to entered by you on the Form 1040 page 2 to the right of the where you signed and dated the tax return.
If you mailed the tax return without entering the IP PIN on the Form 1040 then this will delay the processing of the tax return by the IRS. They may send you a notice in the mail questioning the missing IP PIN on the form.
