Will I need to file separate returns if I receive a1099 referencing my SS # and a 1099 referencing by TIN?

No, you have to include all your income on one tax return. When you enter information about your business, TurboTax will ask you if you have an EIN, and you will then enter your EIN. The IRS will make the connection between your EIN and your Social Security number.
