Where do I record "market discount (noncovered lots)" amount shown as 'not reported to IRS' on my 1099-INT?

What is stopping you from entering it on the 1099-INT  form ? 

On my 1099-INT box 10 says market discount "covered lots", my additional info not reported to IRS says  'market discount non covered lots'.  Does that matter if I put it in box 10 if it is 'non covered'?

No it doesn't make a difference.
