TT correctly calculated I owe SE Tax as I have 1099 income. TT is also shows I am due a Fed Tax refund. Question: Has TT already deducted the SE tax due from my refund?

Yes the tax refund already taken into account.

So you would get a refund in your case and also have paid the SE tax.
